They sell seal tool sets that usually don't have just the right size you need, so i usually end up just using a socket or one of the many bearing races or other round objects i've collected over the years for pressing bearings and seals. But in your particular case, since the shaft sticks out so tall, i wouldn't be afraid to use a piece of soft pine to tap the high side in to make it flush. It would probably be ok the way it is, but i'm like you. I like to see them straight as possible.

A piece of 3/4" pine should be wide enough to move the seal without distorting it, but you still want to watch closely that it does not as you tap it in. I would let wood overlap the case too, instead of trying to just be tapping on the seal. This should prevent you from knocking the seal in too far.

Using a large flat washer that would be large enough to cover the entire seal to tap on would be ideal, because then you wouldn't have to worry about distorting the seal, but from the picture it looks as though the other side of the seal is already just below flush of the case, so i'd just tap the high side in to match it.

If it is indeed just below flush, you'd need to be tapping on the wood hard enough that the case would indent the wood slightly to get the high side of the seal just below flush to match the other side.
